Describe your issue:
trying to setup a stealthburner with an EBB 2209 canbus running directly off the manta (no usb adapter). Seems like everything works ok without the canbus attached, but when I attach the canbus everything seems like it works for about 15 seconds, I see all 3 MCUs (manta, ebb, and cb1) in the sidebar… but then I get this error:
Lost communication with MCU ‘mcu’
Once I get that error nothing works, no amount of restarting works… I have to do a full power off and restart to get it to work again, and then it only works for 15 seconds and loses communications
any ideas?

Have you tried to get the mcu CB1 updated to the equivalent version of Klipper?

I’m thinking it might have something to do with the “bytes_retransmit” raising but I have no idea how to debug that…

Usually CAN bus problems are caused to bad wiring or bad connections. You could use the search function here. Here are many good threads discussing that.

I saw that, but I’m just using the canbus cable that came with the btt 2209 canbus. nothing seems wrong from visual inspection and they test fine on continuity
When using the “usb to canbus bridge” mode, if the canbus itself fails it causes a loss of communication with all devices including the “usb to canbus” mcu itself. So, although the error is indicating that Klipper lost communication with the main mcu, it is also possible that the error is due to a fault on the “EBBCan” mcu.
To troubleshoot, try commenting out all the printer.cfg config sections that use the “ebbcan” mcu. If the connection is stable without any peripherals configured on the ebbcan it may help diagnose the issue. (If it is stable, then you can try uncommenting individual config sections to see if one of them is the cause of the failure.)
