Nozzle too high even after manual levelling. Help

Printer Model: Ender 5 plus, mostly stock, microswiss and direct drive mod.

Hello.
I have installed Klipper into an Ender 5 Plus. I had to install a modified Klipper (Desuuuu fork) to be able to use the screen.
I flashed the board, the screen, and installed Klipper onto the Pi. Everything is updated through Kiauh.

I can generally do everything.
I have manually leveled the bed, but when I send out a print, the nozzle stays about 3-4mm from the bed.

I have been looking everywhere, and see nothing.

I have tried to disable the BL Touch, but it throws an error about

endstop_pin: probe:z_virtual_endstop
or
Unknown pin chip name probe

I have tried [stepper_z] position_min:-2,-4, -6

Any and all help will be greatly appreciated

Have you done a SAVE_CONFIG after that?

Yes. I will try again though. I’m considering reinstalling the whole thing. I really don’t want to go back to Marlin.

No. I must have not saved somewhere. I repeated the whole probe_calibrate and saved. Worked. Thanks!!
