I ended up having to override G0 and G1 such that if there’s any non-zero value of E, it has to be +/-0.00002, to make sure things get output.

As I did read your case previously in this post - for me it’s look like you did hit your hardware resolution limits, not klipper limits, and you chose to go thru nightmare of changing software but should upgrade hardware to get more detail control.
